user.js ではなく、autopagerize.user.js です。
特殊な環境でなければ、下記パスにあります。
C:\Documents and Settings\<UserName>\Application Data\Mozilla\Firefox\Profiles\****\gm_scripts\autopagerize\autopagerize.user.js
ユーザープロファイルフォルダを変更していたら、
[ファイル名を指定して実行] で %UserProfile%\Application Data\Mozilla\Firefox\Profiles\
から、辿ってみてください。
