Serverだとネットワーク越しにconsoleが使えるというのが一番大きな違いかな。
それだと無料のserverのほうがいいやんってことになるけど、workstationには

とあるように、teamとかsnapshotのマネージメントとか、開発に使い勝手のいい機能がある。
それに、serverは正式サポートするホストOSがWinだと2000serverや2003 server。
まあ、Linuxホストだとその辺は関係ないけど。
あと、実行速度はworkstationのほうが特に画面描画で速い模様。
